The Depot has a patched mech.exe which fixes the timing issues.

welcome to SPWaW.
I can assure you that the Depot patched mech.exe is completely legit and in no way a worry. It's been installed in literally thousands of computers since it was offered.
Matrix Games hasn't objected to our fix.
Not one complaint from an end user so far.
Dude, we were doing what you advised 10 years ago when multi-core computers made their way on the scene. We tried all that, and a dozen other work-arounds that we sourced out over the years. Nothing could come close to sorting out the problem.
Not until we found a motivated soul that had enough knowledge and the tools to find and fix the code.
On top of fixing the artillery screen bug, the scrolling speed on a bunch of the sub-screens was adjusted slower for better control. All in all, it's a very helpful update.
Todays computers are too much for SPWaW, this patch fixes that.
Install and enjoy.

You can also compare the stock mech.exe to the modified mech.exe using a hex editor that has a file compare function. (For example HxD hex editor.) This should tell you if there are huge differences in the assembly or if the changes are minor enough to not contain malicious code.
For sure the community patched mech.exe is safe. However there is always the possibility that the file hosting service may be compromised and the file replaced by a malicious version. One way to mitigate this fear is to take a CRC checksum of the known good file. This can then be used for comparison purposes.
By the way if you want to change the CPU affinity you do not need to do it system wide using msconfig. You could simply write a small batch file (.bat or .cmd) for mech.exe that contained the command:
start /AFFINITY 2 mech.exe
