In the research area, How can I research the Plasma or Ion stuff? It is there in the database ( has a ? for researching) ... have the Advanced Lab etc; but can not seem to be able to research..

You'll need to capture an alien commander first. As a matter of fact before the game's over you'll need to capture a bunch of them to open up different techs.

Alien commanders usually are green and at the early stages of the game the only ones you'll run across will be Vipons and they'll only be on ships of cruiser size and above.
