Downloaded both. So now that I have the 1.04 patch installed, do I unzip these in to their respective folders or just into the Campaign Series main folder?

Actually tooz, they are included in 1.03 and 1.04 downloads already. In your main JTCS folder is User Mods folder. In there are the 3 games folders with mods and backups. To install simply copy and paste the files. To reverste, copy and paste the backups.

Or get JSGME to swap them for you. It's like McMMM for CM only better and works for CM and other games too.

Edit: To answer your question a mod goes into the game folder, not the main folder.
