I had this trouble at first too. Then I noticed the number of men in white text in the unit. Now there's no problem seeing units without the unit flag.

I take a beating with or without smoke blocking my view, it just makes it easier to see my men die!

Just to let you know, if your units are routed, the "little number" will no longer appear over their heads which makes them tough to see.
