When you change a ships stance to never flee, double click info window, click on view design, change flee to never, does it do it only for that ship? Or for every ship of that type?

Every ship of the type. Works for ancient ships you found as well.

Not asked about, but you have a link in the info window directly to the design. It is not necessary to drop by the ship list (nor the design list).

And yes, the choice applies to all ships of the design as said above.
