Andrew,
I found that out painfully clearly last night, not once but twice. I hadn't gotten to making colonies yet, how can you make colonies with all those dang aliens attacking constantly, and then all of a sudden I get this message that Vega1 is in battle in the Vega system and I'm going I don't have ship named Vega1. I pop up on the star view and see that the old Terek colony of Vega has magically become mine as the rebels rebel. Only one fly in the ointment, the dang Malchicks are attacking with about 4 or 5 ships. So I scurry my ships off to the Vega system but the Malchicks have destroyed the colony and taken off for Vela, where they used the wormhole to travel from their space which is far away. I managed to catch one of their scouts before it disappeared down the wormhole and destroyed it. It took a whole bunch of my existing freighter routes off the map, but the consolation was I could reestablish most of the freighter routes with much better freighters.
Then late last night I figured I was getting tired and should stop and watch some tube before cathcing some zzz's. I had been warned of a raid on earth but I somehow was too tired and braindead to think staright and wantd to keep getting a little further along. So I send out 3 cruisers from sol to beat up some pirates raiding one of my systems and next thing I know all my freighter routes are toast and so is sol. Oops, now it's time to go to bed and come back tomorrow with the saved game file.:p
