Let's make it simple, it's Over Powered for Allied Fleets to take out Subs in Raider Mode. Land Based Air can like it did historically with PBYs(anti-sub units)

Subs on Raider mode and not near a coastal hex only can be attacked by land based Air power... and it should be that way or they're useless on these tiny maps with narrow corridors.

Meanwhile in the convoy lands subs in raider mode can be attacked by Escorts(DDs or smaller) and supported by Surface fleets that are also on the same line as the convoy lanes giving a % increase to hitting the Enemy Subs. Carriers use to attack subs but the designer took it out cause well, it was just Over Powered to have 2 Hits per Sub from a Carrier.

Eventually like history with enough Anti-Sub Planes it's really hard to operate them. . . And increased Tech. . . I think it's about as historical as you'll get it and it can be a fun cat and mouse game if that's the route you choose.

In Raider Mode Subs are Merchant Marine Killers and in Fleet Mode they're Surface Ships!

Will the Allies be faced with a "dead zone" in the mid-Atlantic where subs can operate freely?

If the Allies don't put any aircraft in that area yes.
