I would strengthen the Ju-88 as an aircraft that can inflict losses on manpower, just like the Pe-2. And weakened the Soviet IL-2, increasing their losses from the OPS. It was a rather difficult aircraft to control in the air, prone to stalling at low altitudes due to poor design and heavy weight.
The target for the He-111 should be Soviet logistics, airfields, railway tracks. And I advise you to use them in this vein, Ju-88 is more versatile. It should be good for both what 111s are good for and what Ju-87s are good for, but less effective than the Ju-87 and He-111.
Compared to the 111, its load is less, as is its range, although this is literally a difference by some 500kg of bomb load.
But the accuracy compared to 87 should probably be 3 times lower.
