Without the surprise element of the Japanese December 7th "Magic Move" you gotta figure a slow-moving Japanese invasion fleet steaming upriver in the mouth of the Columbia is gonna take a hell of a beating in the triangulated crossfire of three forts before it gets anywhere near Portland. The river bar is only three miles wide and was historically unfriendly in terms of weather conditions to non-piloted shipping. It's gamey in a lot of respects.

12 inch mortars, at least two 10 inch rifles and some six inch. They were later augmented with some five inch guns in DD turrets as well.

Provided the Alied player is aware of the war-long consequences of his shipbuilding bases being ovverun at some point. Normally, you can lose possesion of a base and recapture it later, and lose permanently some HI in the process if there are any.

One obvious solution would be restoring the shipbuilding queue when base is recaptured.

Agreed, but with a six month delay to repair/rebuild all the damaged CVE/xAK/LST shipyards the enemy are not going to leave intact. Or just show them as damaged and let the Allied player repair them in the usual way. Ships that were on the ways when the enemy captured them would be permanently destroyed (VP for them), but later replacements could be built into the stream move than a year after recapture. (The US was very good at allocating resources to urgent needs).
