I look at it this way: the retreating army destroys the rail line, the advancing army does not destroy the rail line and only discovers that the line has been destroyed when it advances. Perhaps destruction of rail lines should not be automatic, or perhaps the advancing army should have better rail repair assets, but those are entirely different issues. I am currently playing Sicily to the Brenner Pass and getting a workable rail net is a PITA.

I've played that scenario and the rail problems are well known. It's like you have to concentrate on ONE line and exclude the others until they are needed elsewhere on an emergency basis. Other than that I'm not sure what can be done the way the scenario is designed.
