Seriously, it's really a function of how aggressive you play. I kick out enough AR's to have 2 size 10 ports running with maximum bonuses (thats 7 ships as you have 1 - Japan).
The other types of ships, well, you have quite a few ... if you don't loose them, you don't need more of them [;)]
The MLE is the exception being a unique ship that you have none of. Without it, the only source for mines is a size 9 port. You have to think where you are going to be in half a year or so and guess your needs. If you are not a mine happy type, a couple will do you fine. If on the other hand you are sloppy, you'll loose these slow ships and need replacements. I can't tell you what your play style is so I can't recommend how many to make.
So how many of these do you need in each port to get the maximum bonus???

Lets not make the supply system any more complex...however...maybe this would make people happy.
How about having refueling and reloading times dependent on the number of ships, size of ships and size of port and how much is to be resupplied?
Refueling 4 BB's and their ammo in a size 1 port would take several days where doing it in a size 9 port would be one day.
How does that sound to everyone?

does it matter if they are docked or disbanded at port???

I would definitely convert at least two AK's into MLEs. A size 9 port seems a bit extreme for replenishing minelayers if you ask me, but . . .
since the only size 9 ports anywhere near the battle are Pearl and in south Australia, you run into some ridiculous situations trying to lay minefields. I've got puny little Dutch ships from near Borneo having to run all the way down to Sydney to reload. Having one MLE would provide tremendously more flexibility. I'd convert to make two or three of these along with some ARs. Seems there are enough seaplane tenders and ADs in the game.

AS Japan I have converted AKs in roughly the following:
2 AVs - Not sure how many AV ships Japan gets normally, and I have no use for them right now, but by
the time they are ready I will be getting ready for more defensive actions and will need their scouting
abilities.
10 ARs - This gives me two ports at max repair, plus a couple extra to have near hot spots to help reduce
Floatation damage before sending the ship back home for real repairs.
5 MLE - This allows me great flexibility in were and how fast I can lay mine fields. Right now I only have a
few spots picked for mines, but that could change and with 180 day turn around time, better have an
extra one or two, than not enough.
5 AS - Same type of arrangement as with the MLE - I want to use subs against Pearl, India and OZ and
there is no base near that can be built large enough to reload torps (size 9), so I will need several AS in
each area - plus a couple for swapping with damaged units.
2 AEs - I have plenty of tankers for refuelling, but not enough ships for rearming my CVs and TFs with
ammo incase I want to stage them far away from a base, plus with the House Rule I have in my current
PBEM we cannot use ports smaller than size 3 to refuel / rearm capital ships WITHOUT an AE / AO
there - to make it more realistic.
