Okay, so it makes sense that the auto-designs prefer the external bays.
I was working under the assumption that outer bays got hit first, so I always put Armor on Outer and Shield Inside
I had the same assumption. Given the shape of the Shield Generator, I expected scenes like this to be possible. Maybe at a tradeoff of more yield from that component?

.. this would be cool. But the game displays the same graphic no matter if I put shields or armor in the slot.

I'm having a lot of trouble controlling my fleets. They're set to manual, but when I click on an enemy ship, they turn and jump off on their own. I went into the tactics settings and changed it to "never retreat" and "aggressive" and am still getting the same behavior. They seem to do whatever they want. The most success I've had is clicking a point to move towards enemy ships, but this isn't ideal. Is there a guide somewhere on fleet controls? I just want full manual, no thinking on their own.

Have you verified your gamefiles in steam? That usually fixes such issues.
If they persist, you would need to upload a savegame.

Is there a way to have the UI show you the range of a fleet, so you don't send it to a place beyond it's fuel range? It does not seem to be a permanent part of the game. One minute it's there, the next time I want to check, it's nowhere to be found. I tried looking in the menu's, and see no way of telling the game to let me see that. What is the secret code/handshake that will allow the player to see basic information.

2. Report the issue so it can be fixed. With savegame, as exact setup matters.

When you have a ship selected and you zoom out at the galaxy level, you see two circles (colored dashed lines) around you ship. The orange one indicate the ship's hyperspace jump range, and the yellow one indicates it's fuel range. For fleets, there's only one circle and it's yellow. So I presume it is the fleet's fuel range (see screenshot below).

If you don't see any circle around the fleet, it might be because you're at a tech level advanced enough that the fleet's fuel range is bigger than the galaxy (I haven't reach that level yet in my game, but I'm pretty sure that can happen once advanced enough techonologically).
But if you don't see a circle around your fleet AND you're not very advanced technologically, then there's probably something wrong with your installation. In that case, if you have a Steam installation, you should do an integrity check of your installation, as zgrssd suggested (I imagine there's also a way to do that with a non-Steam install).

I checked the files. It comes and goes. Before I left the game this last time it was working. I guess I just have to quit the game and reload. It works with other games. The game must get corrupted in the computer's memory, and lose the ability to run the game properly. Rebooting clears the memory and the problem. Thanks for your reply.

Question: Why is the Colonisation Treshold a thing?
As example, Mortalan on a Rocky Desert world:
Suitabiliy = X + 35 - 40
But that is the same as:
Suitability = X + 45-50.
So just giving them 10 more for a +45 - while keeping the threshold at the normal 50 - would be the same. With less math.
Or is there any part I am missing?

intentional you do not have controll over your fleet?

So you really didn't read the posts. Not having control over your fleets "was" the entire conversation. Having control over fleets is hit or miss in DW2. Single ships go on suicide missions as a base part of the game. That sadly is the way it's done. It is part of the game, if it's not by design, why is it in the game. So yeah, I think it's intentional. It's probably looked at as content. Ships get destroyed on suicide missions is a way the game lasts longer. Longer equals more content.

Is there a way to get your troop transports to drop their troops at the same time? Going in piecemeal really dilutes the attack.

Just stating the fact that the game "was" programmed to have fleet control hard to do. Single ships going on suicide missions was also programed into the game (they wouldn't do it if there was some code telling them to do it). If this was not intentional, why didn't play testers point it out so it could be fixed. It's so obvious that this is happening, it would not take much time testing to see it. So it's in the game, either they never tested the game (very poor development), or it was intentional.

I read in the comments of one of Scotts youtube-videos, that if you order the troop transports to bombard,
the go into position around the planet.
After this you get a pretty decent coordinated drop.
