Saw BoA at Gamestop today--was wondering if that's the Matrix Games version?

There's no such thing.
BoA is version 1.10d whether you buy via Ageod - the developer's channels or Matrix. Matrix hasn't added anything extra to this game. It is simply a more refined retail channel. So buy the box if you see one and update it with the patch at
www.ageod.com if need be.

Ok thanks. Would go for the digital download but I get the feeling this is something I want a printed manual for.

There is an extended PDF available online only though (which is not part of any box offering, as this is a volunteer work).
