I just played my first mission (crashed fighter), and having scoured every available pixel on the map and not encountering anything other than the ship, which I could not find a way to enter, I still haven't gotten a "mission accomplished" screen. I assumed that it would come up automatically when the last alien had been dealt with.

I even tried reloading the transport and taking off, but just got a "mission abandoned" message.

Is it me, or a bug?

You only get a mission done message when you kill the last alien, which is probably inside the ship. Look for a door, or click in the center of transport- your soldiers should find a way in on their own..

there must be some aliens inside of the ship
 
if a scout, it has a one hex doorway
 
get a guy with full movement, and the hole the crusier right on the edge of the ship until you see it turn green, and that will be the door, once you know what the door looks like, it is easier to find
