I've built all the components for the starship, except the generator. How do I get this as a build option? I've already captured 2 battleships.

you need to research the Vampire engine first. You probably need to capture another commander.

Are there any other weapons for capture besides the STUN rockets and gernades? 

Sometimes wounding will stun an alien but I wouldn't count on it. Use lots of stun grenades. I usually throw 2-3 to capture a commander. I even will sacrifice a man or two if the capture is important enough.
