Probably stupid question.

I don't have an option to research the (Vipon) commander after capturing him. I did build an interrogation room. Is the interrogation automatic? It's been more than two weeks, game time, and he isn't singing like a canary yet. In the meantime I captured a second commander. Are they keeping quiet and planning an escape?

Also, I see mention of leaving enough AP for reaction shots (a la XCOM) but I don't see a toggle or check box that will allow me to do that.

Perhaps you just haven't researched far enough along to research the commanders. Don't worry tho, they won't run away or die.[;)]
As far as I know there is no AP save box for the unmodded game.

How much research do I have to do to research commanders? I've researched a live Chaser, I think. Also Beekeeper armor, laser cannon, advanced lab, advanced medikit.... don't remember specifically, just trying to give an idea of how far along I am.

I think the game is in mid-June, 2108.

Is there a link for a tech tree? I've seen one online based on captured commanders. I didn't know there was a prerequisite to even interrogating a commander.

You have to research the dead Vipon first, or a live alien. The live alien comes before the commanders, and to research any live alien you have to also research a dead alien of that species first.

Also, there is currently no way of knowing how many live aliens you have captured. However, they are all in the Interrogation Room and will be available once you research one and then another and another ... .

I don't that's exactly true. My first alien research project was the larva, which lead to the chemical grenade. I have both a dead and a living hallucinoid; I'm currently researching the live critter before I get the dead one. Maybe it would be better for me to get the carcass out of the way, I don't know. Quite frankly, whatever mistakes I make in my current game, I hope to correct in any subsequent games. It's still a lot of fun!
