Ok, I'm playing my first PBEM as Allies. I watch the combat replay and see that two different locations have held out against a Japanese onslaught--or so I thought. There is nothing about "Japanese capture base" and there is no indication that I have retreated in the combat replay. Yet... I open the turn, and what do I learn? I have lost the two bases that the combat replays gave no indication of losing--nor does the combat report say this. Is this normal? Synch bug?

Sync Bug rears its ugly head. Read the combat report text file the Japanese player should have provided to you.

Yup. synch bug.
You're lucky I learned about the synch bug when I kept finding holes in the sides of my BB....the replay didnt show any sub attack, but suddenly there it was glug...glug...glug.

Yeah just recently learned as Japanese not to hit ESCAPE key to quickly speed through all my recons in China etc since people claim that increases chances of the dreaded Synch bug!

It seems I'm facing the replay bug as well now. Are there any side effects apart from the combat report that is wrong? Will this fix itself over time or is there something I can/should do to avoid or fix that?
