I have stunned a few commanders and when I get the summary screen it says that the commander was captured, but when I get back to the base and try to research the commander, the commander isn't there. This has happened 3 times. I am pretty far into the game, so I don't want to start all over.

Is there some way to find out why this is happening? Is there a way to fix a saved file?

I have the latest updates available.

Now I think that what is happening is if you are currently researching a commander, the captured ones do not show up on the screen...It has been awhile since I played but I recall this happening to me as well, but I was able to research new items as each commander was researched one at a time...

I should have been more clear.  Nothing is showing up in the Research window.  I have researched everything else and I am just capturing commanders so I can get new items to research.  Capturing a commander doesn't show the commander in the research page.
 
I know the game crashed a while ago, maybe during a save, so I think it corrupted the save file and when I loaded that file, the corruption got back into the game and I was hosed since then.

There are 2 things I can think of. Either you have not built an interogation room or you have researched the maximum required of 12 commanders. After 12 you can't learn anything new.

I do have an interogation room and I have researched a number of commanders.  But it still says that I need to research more technology to finish the centurian ship.  So unless there is something else that lets me complete the ship, I am assuming I need more commanders.  Like I said, nothing is showing up in the research window.   Is there some other room that I need to build on my base to continue research?

This is exactly my problem. I have several other items I need to research and build the ship. I've captured probably 14 or more commanders and I'm not able to get any more information to build my ship either. Is this a bug? I would be seriously pissed off. Right now the only thing I'm getting is I'm building the tech level of my soldiers.

I think you need to wait for battleships to start showing up.  If you haven;t seen them yet then keep waiting.  I believe they come after a certain amount of time goes by.

OK, this was my problem.  I played thru a few more missions, and I saw my first battleship last night.  I wish there was a message.  Something like, "Your captured Commander had no information, and was thus executed." 
 
All the previous tech trees came so fast, that I could hardly research them fast enough. Then this long drought in the game made me think something was wrong.

When do battleships typically show up? I´m in November of the second year, have researched everything else, and there seems to be nothing to do for me.

They show up roughly 10-14 months after battle cruisers started showing up...or roughly 17-27 months after the start of the game.  This is a really annoying feature of the game.  I am altering this in v3.15 of my mod which is due out hopefully by the end of this week.
