Is HCE compatible with all the user-made classic scenarios available for download from sites like AGSI, Harpgamer, and this forum?

Yes, all of the user made scenarios should work. Some scenarios require you to swap in a different database (such as Rene's EuroDB) in place of HCDB, but yes, the user made scenarios will work, even the really really old ones [;)]
