If I abort a mission having destroyed the target and possibly the sites in range and MIGS(this tends to happen in the later games) do I get points for destroying the target experience and stress etc?

You get credit for destroying anything, including the target, but you still get the stress and exit events too. It's pretty close to how the original board game worked.
