Is there a thread somewhere that has a breakdown of the various modifications avaialable and what they include?

Spooky's UV/WitP fan site. Contains most of the mods available with summary descriptions. The mod files themselves (including mine) usually have FAQ's that will give you detailed info on what they do.

I've reached the point I'm ready to add a mod, so I can finally get into PBEMs. These are all .zips. Do instructions on how to set up the mod come inside the zip folder?

I have spreadsheets that show the difference between stock, CHS and various RHS families in terms of battleships and carriers -
and also utilities that show which planes are in what version of RHS - if that helps any
I do not think a comprehesive cross reference exists

Yes. In most cases all you unzip scenerio files to the Witp\SCEN folder.
Art files would go in the Witp\ART or further subfolder within witp\ART.

Most of the mods I've seen maintain the correct folder structure within the .zip file itself.

In the B-Mod, I structured it so all you have to do is downlaod the zip.file to desktop, then unzip the entire contents to the C:\Root directory (ie...not Matrix, Program files, etc - just C:\).
Then - assuming you have a standard WitP install - everything will put itself where it belongs, so it is "one-click" simple.
Aircraft art, and expanded maps are a bit different.
