IIRC, in the Hex menu.

Make sure you are not in Draw mode.
Select the hex on the map.
Click the Hex button in the "menu" at the top.
Click on Remove Loc from this Hex
You will quickly become very adept at this
Also, I forgot. Removing the Loc does not remove its associated LandscapeType, so you may need to re-paint the hex with a different terrain tile.

And in paint, if i make my own ID flags and such stuff. what was the transparent colour again?

LOL i tried that, now all units are pink. Is there a particular pink i should use? I'm using ms paint.

I use Gimp to produce PNG files rather than BMPs. The PNG format has a real transparency (alpha) layer and the file size is also much smaller with no loss of quality.
