Sometimes its a little difficult to target infantry that are in buildings. Here is a way I discovered that makes it easier.

Hover the target arrow of your direct fire weapon over the infantry in the building.

#1 A blue box appears to indicate area fire mode.
#2 Move the target arrow around. The blue box indicates that no specific target has been selected.
#3 When the blue box disappears the weapon is aimed at a specific target. Click on the left mouse button to lock the target.

Which makes you wonder if it is working as intended?

It probably is. But it could work a lot better. If the blue box turned into a small crosshair instead of just blank when hovering over a unit would be nice. As well as
some kind of sound feedback when clicking and locking on a unit.

After a frenetic battle I sometimes noticed an occasional unit had been firing at the ground all the time.

Thanks for the example Mobius.  I just started playing the game a few weeks ago and found targeting infantry in buildings difficult.  It took me several trys to figure out how to target the church tower snipers in Bootcamp mission 1.  The high location of the tower made it difficult to target I thought.
