If I offer a player a contract extension mid-season the new contract value kicks in right away - so, for example, if a player is making $900,000 this year and I offer him a contract for 3 years @ $1,200,000 per year the game shows he is making $1,200,000 for the current season.

That's correct. The new contract immediately goes into effect, so it includes the current season.

But thats not "right" because I am signing the player to an extension - they are already under contract for the current year. 

This is by design.

When you give a guy a new contract before his current one is expired, that is his contract.

Ok.. I didn't realize this was by design.
