I looked in the Editor manual but couldn't find the answer (which may just mean I really do need better glasses):

Is there a specific slot that the squadron used to drop atomic bombs needs to be in?

It's defined in the Editor. Look in the "Air Groups" field. There is a box you can click/check for "A-Bomb"
