Update and mods

Is there anyway to incorporate the patch changes into a mod without starting from scratch?

The EXE changes are automatic. Just install the patch and you're up to date. I don't believe updating data is possible for non-official scenarios.

I will maybe write a vbs that updates the changes to a user scenario. But someone else maybe has already written one?

When I was doing a Cautionaries MOD for WPO I had to learn that my mod really lived in spreadsheets and I would periodically upload those to the game data files.
Then when Matrix released a patch - I'd take the new data file and stick those in another set of work books and then migrate what I wanted from these work books over to mine - then re-upload to my scenario file.
What you want to update or not update will be dependent on the nature of the MOD. For example, I was NOT changing the ships. I was changing what ships were in the scenarios and the due dates, but not other aspects of the ships. On the other hand I was making massive changes to the LCUs. So the nature of my changes drove which pieces of the official game data I needed to migrate and which pieces I did not want to migrate.
There is no "one size fits all".

If I change only the experience level of the replacement pilots (those that take 3 months to train) will the patches for AE work in all other respects?
