Manual only slightly mentions anti-raider actions on one page in a list, but no mention of what they are if any. Are there things that the Union player can do to combat/destroy/restrict raiders and partisans? Such as putting troops in a territory, building forts???

The thing to do is have cavalry units present in the area. Those will abstractly counter raiders to some extent.
