Do the aircraft in these HQ's contribute to the defence of German factories/oil, or are they considered off map completely.
And likewise I'm confused about the air defenses of OKH and OKW. Do the air units in both defend German fatories, or just the A/C in OKW?

Fighters will intercept from any of the HQs, West, South, OKH or OKW. Fighters in these HQs are given a higher range so they can intercept almost any point on the western side of the map (Germany & Italy) in the game. Their extra range is only used when intercepting strategic bombing from the west.
