Is there a way to just automate the design and building of military ships, and handle design and building of, say, colony or construction ships myself?

What I do is leave ship design and building on auto, then I just design whatever I want. All designs are saved, even old designs. You can also build ships yourself even with auto build on.

Yes, basically automate everything - it doesn't prevent you adding designs of your own too.
