So I just told me fleet to refuel at nearest base and they refueled at an independent moon and it worked. We can use independents as bases too?

As long as your not a war. How do you think your trasnports refuel on trade runs?

If you go in with war ships though they will be pissed, unless you have a mutual defense agreement with them. Which helps a huge amount with fuel issues.
