If I install one of the mods like Bloody Omaha from:
http://closecombat.matrixgames.com/WaR/WaRmods.html
does it still allow me to play the old campaign as well or does it overwrite my current install until I uninstall the mod?

The latest patch for WAR (4.50.10b) has made Bloody Omaha incompatible.
The patch before was v4.50.07b is the one you want in order to play B.O.
When starting a GC just name your campaign's as such because it will overwrite an existing GC if both are named the same.
I.E.
B.O. GC
WAR GC
Both will show up in the User Scenarios tab of WAR no matter what short-cut you use so just choose the right one for the right short-cut you choose.Otherwise the game will Hard Crash to desktop.

I'm not sure platoon Michaels advice is 100% correct.
1. The major full mods only work with patches up to v4.50.07b
2. Your original WaR and Classic waR will still work fine
3. You will not see your Bloody Omaha saves if you start stock WaR
4. You will not see your stock WaR saves if you start BO

Bloody Omaha mod has been upgraded to run if you are using the WaR 10b patch.
