When ships are built they start automated, any way to stop this?

Not by a global setting,

My way around this is to disable the automation while they are still in the build que.

As soon as you order your ships, open your fleet screen and you should see them listed.

Click on all the auto symbols that you want disabled.

The automation is a good thing, especially when I just need to build military escorts for my civilian sector (basically anything less than a Destroyer class) I let those stay on auto.

Only when I am building Fleets do I go in and turn off the automation, and even after say I have 4 or 5 massive fleets I delegate one Fleet on Auto Protect My Capital Planet.

You manuallly build them with a right click on the spaceport if I recall, and they not automated.

Like Ahsbery76 said, just right click on the spaceport and build them.
 
 Any ship you build yourself will not be automated. 
 Personally I dont hardly use any empire ai/automation, so I have the opposite problem:
Every ship I build has to be manually told to be automated.
 So I'm curious if there is a way to manually build things and have them start on automated mode?

Yes, construction window and use drop down menu to select ships to build.

Ah, thanks for that. I've always just right clicked to build for its added speed and convenience:)
