I have read the section of the manual on air warfare, but I cannot work out how to choose a squadron to allocate it to CAP or bombing. Please advise as in my practise game as soviets I am doing nothing at all with my airforce.

To bomb enemy units hit F6.  If you then right click on an enemy unit the AI will allocate air units to the mission and perform it.  If you do a Shift-right click you can pick the units yourself.

Ground support for your units is handled by the AI. The AI will also fly intercept and interdiction missions during your opponents turn based on your air doctrine settings.

I AI recon first, then AI bomb airfields. Cant believe the amount of planes i take out. Well worth it. Its the first thing i do in a turn.
