In the ship editor if I want to build a specialized anti-fighter ship with only point defense weapons there is the red message that military ships need weapons.

I have about 50 pd weapons on board.

Is this a bug or intended?

I imagine that it's intentional since PD weapons can only attack fighters.
I'm not sure how effective a PD ship would be anyways since you have no control over your fleet's formation and they have very limited range, but that's your call.

That's by design, you need at least one anti-ship weapon. Add a basic blaster to all the PD weapons and you should be all set.
