Has anyone had success against allied medium bombers with IJN or IJA fighters? IJN fighters seem totally inneffective against them.

Lots of AA will really wear down on them. Other than that I don't have a clue.

On bad weather turns put nice juicey targets at extended range and hope they crash sometime during the flight after failing to locate the target. Bombardment of their airbases. Stop supply from getting to the airbases (they suck up supply) As for fighters, I transfer the fighters to safer bases. I think the bombers shoot down more fighters then vis a versa

I have to disagree to an extent. In my experience, if you're the japanese and the Allied player wants to hit you with massed low level medium/heavy bomber strikes, then you may as well write off the base.
Not CAP, not AA, not counterstrikes with nell/betties against his bases, will do the job.
The allied medium/heavies are sort of like the magic base shutting down wand. The only saving grace is until the late war the allies usually only have enough to keep 2 bases suppressed constantly. Unfortunately, in my experience, one of those bases is almost always Raboul (easily suppressed from lae or the airfield near Buna).

Gameplay imbalance, or is this just the way it was?

Hello...
Allied bombers are pretty bad news for the Japanese player. You might try a concentrated submarine campaign against the base in which they are located. These bombers use massive supply, too much to resupply by air. If you can cause great enough damage or fear of damage to the Allied transport fleet, the enemy player will have to cut back air operations.
Good Luck...
