What do you think about the AI in Supernova?
And on what difficulty you are playing?

It's good, one of the better AI's I've seen in a strategy game. It's not necessarily brilliant, per se -- it doesn't surprise me that often -- but it's quite competent, and (generally) behaves in a sensible manner. Personally, I can't ask for much more than that!
I usually play on Normal, and that's usually enough of a challenge for me. The few times I've played on Hard, I've gotten my ass kicked.

Is the AI defending their colonies good, i mean with missile bases and other defenses?

Attacking an AI colony is a real
pain...you'll need all what you've got to invade a colony...and you'll lose lots of ships and troops!

I heard the key in taking an enemy colony in Armada was having marines and lots of them since the AI usually builds missile defenses and ground troops as well on their planets.

If you're wanting to take a colony as intact as possible, then yes having a large invasion force (Marines, tanks, etc.) is quite effective in taking out ground-based planetary defenses. However, as someone (
Anguille, I think) pointed out, using special forces to disable/destroy ground defenses just prior to an invasion is a good tactic as well.
Of course, if you're willing to rough up a world's civilians and/or infrastructure a bit, then there are other options -- including certain technologies -- available that can make things considerably easier for you.
