If I have a formation which has Internal Support and a separate HQ unit which has free support - is this HQ unit cooperative, i.e. will it increase the supply of the above-mentioned formation's units?

Yes. In earlier versions before it was corrected, such a HQ would be so cooperative that it would even increase the supply level of ENEMY units
