I started the Yugoslavia scenario and it only allowed me 12 slots on the map. Therefore, I have a bunch of units in reserve. Is it true that these units in reserve will not be used unless one of my core units disintegrates? I am not sure how I am going to use just 12 units and conquer Yugoslavia?

You are correct.
The only thing you are missing is a strategy to defeat the AI with the units you have.
