AKVs damage aircraft

I'm playing a modded version of the full campaign. I've increased all AKV classes' capacity to 20000. However when I load airgroups on them in an air transport TF the aircraft appear as damaged. I thought that AKVs unlike AKs can transport aircraft without damaging them.

Are they still damaged when you unload them? The aircraft show as damaged whilst in transit, probably to prevent them flying from AKV type ships, but they should be fine as soon as they unload.

They're in transit right now so I still haven't unloaded them.

By increasing the capacity that large, does that change how many groups can they carry?

No, its the same for any displacement. Maximum of 1 unit (land or air) per ship.
And Dixie is right, they are damaged on board but instantly ready to fly after being unloaded.

Unless the planes & number of planes is too large to be 'deck cargo', in which case they are damaged/dismantled and need to repair upon delivery just like with a normal xAK. This might happen with a 4EB group on a certain size AKV, for example. I don't know the formula so I have no idea if it would ever happen with an AKV as large as those in this mod.
IIRC Don Bowen gave that clarification.
