Is there a way to slow it down? When merging stacks I often end up scrolling the map all over the place.

Same here!
Additional flaws/issues:
• I own AGEOD games in which the armies glide elegantly over the map during the AI
phase.
In Civil War II, they almost beam from place to place. Very ugly to watch!
• The scrolling (scrolling by mouse left click to move the map) is much too fast and hard to control.
• 'Focus on Move' is too short.
• 'Battle Animation' is too fast/short.
• While the AI phase, the flags flutter much too hectic. Very ugly to watch and visual very irritaiting!
• Music volume can not be isolated adjusted.

+1 to ALL these bad behaviors! [:(]

You can slow the scrolling speed by editing the values in "General.opt" file
Do the following:
Open the folder where you have installed the game and locate a folder named "CW2". Open it and locate a subfolder named "Settings".
Inside that folder locate a file named "General.opt". Please do a backup of that file before editing it.
Open "General.opt" with a txt editor, like Notepad.
Find an option named "ScrollAmount". By default the value is 200. If you you decrease that value, it will slow the scroll speed. Try 50 for start.
Save the file and exit.
There's also another option named "ScrollDelay". If you increase that values (default is 100), it will increase the delay that the map will start scrolling.
