I'm playing Maria & Victoria and when I press F3 to navigate, a random destination is chosen for me, then when I click on my desired destination, that's added as the second waypoint.

Any way around this?

It sounds like your sub is on a patrol mission, hence the "random" (within the patrol area) destination pick. To have full control of your course, remove the sub from the mission and do manual plot.
