can someone please explain how intelligence missions work when not automated?
I switched it to manually but I can't choose anything. do I have to wait or do anything else? how do I choose the target and type of mission? what am I missing?

To give a mission to an agent, you have to cancel his actual mission first by clicking on the "Cancel mission" button. Normally you can then choose the target and another mission.

As Theotenai said, all agents are always on a defend mission when at home.
