Why does my empire keep splitting in two?

Hello,
I already "beat" my current game long ago according to my victory conditions. But only total dominance would satisfy me. I was on the verge of destroying the last few colonies, when my empire split in two. I thought this was pretty cool at first, and rolled with it. But then my empire split again... then again. What gives? Is it because I've absorbed too many races? Do I need to start exterminating other species when I conquer planets? I make sure my war weariness stays mild to low. I had a huge army of 1.3 million strength, but since I keep splitting I'm 2.5 million in the red and can't afford it anymore.

I've seen this happen, but never 3 times in one game! [:D]
I found this generally happens if I've been at war for too long AND have been using planet destroyers freely throughout the game. My guess is the people get tired of war (wariness) and will not be happy about the reputation that using planet destroyers awards you (Evil!).
I'm guessing you played your game very aggressively. lol

That is the one thing missing in DW, good and evil. We have two uber governments, good and evil (light and dark), but the game will only let you play as a good empire or face the consequences, I realize this is probably due to the bugs so that the other races want to go to war but personally I would much prefer the choice, like my folks on the colonies with there 'We are proud of our empires reputation' comment, why can they not rejoice in the darkness instead of praying to the light?

I was bombarding enemy colonies only on empires I "intensely disliked" or on fortress like planets. My government was "way of darkness", a reward I found very early game in a ruin. My war weariness was never too bad, so maybe like you said, it was due to bombardments and possibly my evil government type. Too bad, I wanted to be an evil empire, but maybe you can't long term?

Well you can but your citizens will eventually go into revolt, all the fun things like enslavement, extermination and bombardment carry penalties that really only leave you with the one choice really. I could live with all the reputation hits but if the citizens revolt it screws up your empire so its play nice or not at all sadly.
Do wish it could be implemented in DW, only game I have seen it work in was GalCiv, music changed as you went further over to the dark side eventually even the UI changed to a darker theme.

Isn't splitting to do with your large amounts of unhappy citizens? You have to load up a game before they splitted and check the populations section under the colony screen and see.
Being unhappy about war weariness or reputation simply affects happiness. So either the automated tax AI is bad at changing to make sure your colonies are not unhappy, or you have not changed Tax rates since the start of the war to counter the lower unhappiness if set to manual.
