For WaR, and/or for Matrix CC games in general, is there any particular sequence in which patches are to be installed over the original game version? Or alternatively, does the latest patch always contain all previous fixes, such that all one needs is the original install, with the latest patch installed over it?

Official and Beta patches always contain all previous fixes. You can install them over any previous update, or even the original release of the game. The only problem would be if you have changed out files yourself by hand for some reason, but going back to the original install + latest update will fix that.
