Keeping a/c from shooting down TLAM's

In a scenario I've made, I have a "US" side and a "US Sub" side. The US Sub side is operating independently of the US Side thus is not seen by the US side. The sub launches several TLAM's and the US sees the missiles as a threat, marks them hostile and subsequently shoots them down.
Is the only way to prevent this from happening is by having both sides as friendly to each other or am I able to put as much realism into as possible and have the sub side not seen by the US side without having the TLAM's shot down?

This is (one of the things) WRA is for.

In the WRA dialog, see

If you set this to "do not use weapon against targets of this type", they'll stop shooting their missiles at the TLAMs. Make sure that you only turn it off for the air to air missiles, though.
