Where do I begin? Do I start a new research tree entirely? Or should I try to edit off the default one? Thanks for anyone who can give me some advice.

I would say that this depends on how much you want to change. The more you want to change, the more likely it is that you'll want to start from scratch; the less you want to change, the better off you'll be working off the standard tech tree.

Another question is some of the images I cannot find to replace...such as missiles...are these unchangeable...and where is the game drawing these images from? I look in the default images folder under weapons and there is only beam,area,pod,some troop images, and torpedo's...Thanks for your help ahead of time.

Missiles use torpedo images... based on index.
