I've researched an improvement to an existing tech, say Equinox Jump Drives. I understand all new ship construction with this drive will now have the improved speed. But how does that work for my existing ships that already have this drive? Are they required to retrofit to gain the improved speed, or does it simply happen that they now have this improvement, or do they acquire it if they refuel at a star base/ship yard?

Whenever a technology increases the abilities of an existing component, all of those components currently in use will automatically be upgraded. I haven't specifically tested this, but I know that in the hundreds of hours that I've played I've relied on this concept the entire time and have yet to notice anything to suggest that it works otherwise. One notable example would be exactly the drives that you mention, the Equinox, since I like to get it ASAP and upgrade it to maximize my speed potential while I increase my technology in other areas before working on the switch to the Torrent Drive.
