While playing the scenario "End of the Bloc," two Israeli platoons moved into a hex containing three of my platoons. It wasn't an assault, they just moved into the hex as if my units were not there. I'm assuming this is a bug, as I've never seen it before. Any thoughts?

If the units in target hex are civilian, an assault isn't necessary?
Can you post a screenshot?

And/or a save file from just before that move. (You might need to use the OLDER or even OLDEST version of the save file.)
Describe exactly which units are moving to which hex.
But having said that, yes, it is possible for A/I-controlled enemy units very occasionally to enter a friendly hex without triggering assault. This is in part a consequence of the new helo rules, that allow overhead helos to freely enter any hex on the map, including enemy occupied ones. But ground vs. ground, it is also WAD, to a point. In the Real War(s), there were many instances where opposing forces ran through each other and, no fighting, just stared in shock. [X(]

I've since played through the scenario, so no screen shot available. Two Israeli civilian units moved into a hex containing three of my militia platoons. I have to say it added a bit more interest.

I have to say it added a bit more interest. As Berto mentioned, it's not unrealistic.
Exactly. We're trying to make CS a bit more unpredictable, a bit less cut and dried. (See: Adaptive A/I.)
