I assumed ( yes I know) that this was noticed very early on in the release and didn't mention it as I am sure it would be fixed. CR asked me to make sure I noted this issue here;
my hotkeys for loading, unloading, digging in etc. work once, after I have started my turn, them don't work again for that entire turn, I have to use the icons...win 7 pro.

For Loading/UnLoading, when you try the Ctrl-L hot key, make sure your mouse cursor is not over the selected hex, rather is over an empty hex (without units). Then it should WAD.
The problem is: With a unit selected, if you press the Ctrl key, you have toggled on firing mode. Notice where the the left-most toolbar icon changes from the green movement arrow to the red targeting crosshair. Notice also that: when the mouse is over a hex with units, the hard/soft attack factors show; while when over an empty hex, no attack factors show. In CSME, it is possible to target your own hex, because in CSME, units from both sides can share the same hex (e.g., ground units and overhead enemy helos).
So if you don't want to fire but instead want to Load/Unload or whatever, just make sure your mouse cursor is over an empty hex.
Another thing you can try: Toggle the toolbar move/firing mode button to firing mode (so it shows the red crosshair). Then Ctrl-L etc. will work whether or not the mouse cursor is over the units selected hex or not.
And/or continue to use the toolbar icons. Whichever you prefer.
Sorry for the confusion, but that's just the way it all works.

Thanks Berto! I have to admit I had not this one figured out either, and was wondering as well why the occasional glitch of hot key not recognizing the command! Of course [:'(]
