Why are these two (identical?) setups producing different results?

I found some odd behaviour in a mission, but when I tried to replicate it in a blank mission, I couldn't. I'm not sure if that means there's some variable I'm missing, or something that causes the behaviour to go haywire. If I'm doing something wrong, could somebody help me see what I'm missing? If not, I hope this might help in some way if it's a bug.
'Three Friend Test A' is the replica mission, working normally.
'Three Friend Test B' is the original mission, stripped down to only the relevant components. It still doesn't work properly. Can anybody see what the difference is? I can't find anything left that's different between the missions.
The setup is as follows:
Side 1 is friends to Side 2, neutral to Side 3
Side 2 is friends to both Sides 1 and 3
Side 3 is friends to Side 2, neutral to Side 1
In the replica mission, (working normally), this results in the following:
Sides that were set to 'friends' are marked (A) for ally, sides that were set to neutral are marked (F) for friends.
In the original mission, the colours are used instead - green for neutral, blue for friends - but there is also some odd behaviour - sometimes the target classification colour is wrong or can't be set (or doesn't change when set) and, before I stripped the mission right down, some units would be different colours to their classification (eg, yellow despite the target being known and neutral), some sides would have a mix of different colours for the same classification (eg some units would be yellow, others blue) target information sharing wouldn't work, target classification couldn't be changed and sometimes changing it under 'edit sides' would only work if changing to neutral/hostile/unfriendly, but not work when changing to friendly.
I don't know if this is a bug, or some hidden setting I just can't find. I've been testing everything I can think of. I can also add the original 'B' mission if that would help (though it's a lot more complicated than these simple tests).
